I would have to go with number 3 for a few reasons. This one has improved the Style Change abilities that Megaman can use throughout the game. The story itself is action packed with some pretty good twists. The boss selection for this game is actually pretty good, the only way it could have been better is if Tomahawkman was in it, and the Program Advances in this game are some of the best. I personally love seeing Master Style in action. The Style Change system is better than the Cross System in my opinion as well, but I do like how they came up with the Cross system. Three is my favorite though.

I have to go with MMBN2. It introduced the Style Change system, it has some of the best bosses and areas and its Hard mode is really fun! Not to mention it has the best Title Theme music ever!
This game really opened up the series and streamlined the gameplay a lot to make it a much more rewarding experience to play not just for MMBN2, but all the future ones that would add-on to that as well.
